This makes it easy to isolate troublesome sequences, and start a new query with tweaked parameters solely based on these. The sequences can be exported in both FASTA and TAB format. v.2.1.2 (30th of April 2007) ======= Bugfix release * Fixed button sizes in the probe placement dialog. v.2.1.1 (28th of April 2007) ======= Bugfix release * Better handling of out-of-memory errors while processing and uploading the sequence file. Now the status of the quest just changes to "ERROR" and an error message detailing this is a memory error is show in the "Query info" field. To increase to amount of memory available, please follow in instruction at the OligoWiz website. * Update in the GUI. For Java 1.5 or newer the updated look-and-feel of the cross-platform interface is now used (looks more modern - no changes in functionality). For Java 1.4 it still looks the same. * On some platforms (and some versions of Java) a few of the buttons became too small to view all the text. This should be fixed now. v.2.1.0 (13th of December 2005) ======= NOTICE: The oligo placement algorithm has been slightly changed. Therefore we have increased the version number to 2.1.x. This is a bugfix release A couple of obscure errors in the oligo placement algorithm were found and fixed. The errors only had an effect when placing a huge number of oligos per sequences (e.g. at all positions). * Minimum distance was off by one to the upstream side. The default value of 25bp, was working like 25bp before, 24bp after. It now works as intended: 24bp before, 24bp after + current position = nearest oligo can be 25bp upstream or 25bp downstream. * Positions with equal total score (down to the 12th decimal) would be treated as being the same position. Fixed. v.2.0.8 (12th of December 2005) ------- Improved handling of sequences with a larger number of probes. Oligo export speed-up. v.2.0.7 (8th of July 2005) ------- Bugfix release * Project files containing no oligo positions would previously couse the application to hang (displaying "Reading project setttings" forever). This is now fixed. * Suggested filename for a project based on datafile "xxxx.owz.gz" is now found correctly ("xxxx.owp" and not "xxxx.owz.owp" as in the old version). * Position score type was not stated correctly in the "Material and Methods" header of exported oligo files ("Poly-T primed" was always displayed). This is now fixed. v.2.0.6 (24th of June 2005) ------- * Placement dialog: # Improvement in how the RegEx filters are handled in the GUI. # On some platforms all the text in the "Apply to all" button was not visible. # Default Exon-only filter changed to "\(?E+\)?". In effect the exon boundary charecters "(" and ")" are no longer required. Thus the new filter will also target exons with "fuzzy" boundaried (e.g pos = <1..200). Annotation style from the FeatureExtract server (www.cbs.dtu.dk/services/FeatureExtract) Well defined exons will have the structure (EEEEEEEEEEEEEEEEEE) Exons without absolute boundaries will have the structure ?EEEEEEEEEEEEEEEEEE? v.2.0.5 (6th of April 2005) ------- Bug fixes: * Deselecting the "Optimize oligo length to fit Tm" options makes the program ignore the "Min oligo length" and "Max oligo length" settings (this is the intented behaviour). * On some platforms one pixel from the arrow above the oligo view/move box, would be not be erased when the box was dragged along the sequence. This is now fixed. * With certain system language settings the "Tm: " comment in the exported oligos, would be in a different decimal format than rest of the scores. Now the format is always with period as the decimal separator. v.2.0.4 (11th Mar 2005) ------- A number of minor fixes and improvements. * The client now correctly picks up "minor" error messages from the server (errors that are not a crash, but nevertheless stops the server from producing a correct result - e.g. incorrect input data). Errors can be inspacted using the "www ..." button. * A brief explanation of the nature of the data file, and how to start placing probes is added to the "Loading data ..." page. * A new species database category added: "Custom". Users can request special purpose database by email to us (oligowiz@cbs.dtu.dk), and have them installed here. * The species database treeview now displays information about the number of databases in each subcategory. v.2.0.3 (1st Mar 2005) ------- A number of minor fixes and improvements. * Various issues regarding setting custom score parameter settings fixed. Also, parameters from a completed (loaded) run is no longer editable. * Fixed an issue that caused the Materials and Methods header not to be included in an exported oligo file. * Now shows progress during oligo export. * Better handling of loading of large projects. v.2.0.2 (22th Feb 2005) ------- In order to make navigation of all the recently added species easier, the following improvements have been made. * Species can now be found using both the taxonomy tree (as previously) or the newly added alphabetical index. * Species context sensitive help button added ("?"-button). Pressing will open the Database web page.
